Outside Dormer Material Changing when Interior Changes are Made

I am unsure what is causing this or how to correct. Before I apply any colors into the upstairs, the dormers look file. The outside siding goes all the way to the roof line. As soon as I apply a color to any of the rooms, the attached picture is what happens. Even if I explode the dormer, I cannot change this. Any help would be appreciated. Thank you!

Thank you for the videos, there was a lot of helpful tips in there. My issue still stands unresolved. If I do a glass house view, you can clearly see the protruding through the dormer. What was strange to me was the dormers looked perfect until I applied paint to the bedroom walls. I have enclosed to pictures that may lead to a resolution. I know for fact that it is something I am doing wrong. Thanks again! Click image for larger version.

Upon further investigation, I have figured out what wall is causing the issue, but any attempt to resolve has failed. If I explode the dormer and removed the circled wall, there will be a hole in the dormer from the roof to the siding. I hope this helps any.Click image for larger version.
