Do they look wrong in plan view or in the camera view?

You can control the height of terrain features but this only affects how they display in camera views. As long as your water is slightly higher then your granite, it should always show on top of it.

If the problem is how they display in plan view, features will normally display in the order that they are drawn.

If all else fails, you can try drawing your border and your water separately so that they don't actually conflict with each other.
