From a technical aspect I don't think it really matters. I think you would probably be best trying to keep rooms that are near to the same level on the same level but then there are situations where you might have a basement room that is at the same height as a first floor room on another part of the plan. In this situation it might be better to represent foundation rooms on the foundation level and first floor rooms on the first floor level. I think it is more personal preference at that point and what kind of plan you are trying to create.
