The facetious answer is to use a bigger hammer, however we'll need a little more to go on in order to help you solve your problem. Can you give a more detailed description of the problem? What changes did you make and what did you expect those changes to do?

Just hazarding a guess, when you make a stairwell, the program automatically defines the enclosed area as a room with the default ceiling height. You should be able to open the Room Specification dialog for the stairwell room (upper floor version) and set the ceiling height to that of the adjoining rooms.
